Learn R and Bioinformatics

We are introducing remotely taught R modules designed specifically for the biologists. Each module is short and focussed, where you see immediate value compared to your current workflow. For example, module 3 helps you gain efficiency by moving away from Excel to R. We used similar modules to successfully teach R to high-school students, who had no prior coding background. Module 1.

R for Biology (Free)

This introductory module helps you get started with R, a powerful software tool for biological data analysis. We will cover the absolute basics and share with you the essence of why R is so useful. You will also receive information on the best online resources to continue learning. Furthermore, based on your specific data analysis needs, we will guide you through the appropriate learning modules to be quickly productive.

R for Biology - Core Concepts

This module introduces you to the core concepts of the R language to help you build a solid foundation. Most importantly, it shows you how to think in terms of vectors. You will also get introduced to a number of powerful libraries including tidyverse and rmarkdown.

Module 3.

Analyzing Tables from Biology in R

This module shows you how to manipulate tables of data using R. On completion, you will be able to replace Excel or other spreadsheet programs with R and gain efficiency in your data analysis. You will also learn about 'data frame', a data structure used extensively in almost all R applications, and 'dplyr', a powerful and versatile R library.

This module teaches you to use Bioconductor, a collection of R libraries developed for biological data analysis.

Module 5.

RNAseq Analysis using R

This module teaches you to use various R-based tools for RNAseq data analysis. You will learn about mapping (kallisto), differential expression analysis (DESeq2, edgeR, sleuth), annotation, clustering, GO analysis and other biological analyses of data.

Data Visualization in R (ggplot)

Visual representation of data is an important aspect of exploratory data analysis. This module shows how to use the powerful and versatile ggplot library for this purpose. You will also learn methods to prepare publication-quality figures using ggplot.

Module 7.

Statistical Analysis in R

This module helps you learn statistical concepts and perform statistical analysis of biological data using R. You will create random datasets, learn about statistical distributions (binomial, Poisson, normal/Guassian) and perform Student's t test, analysis of variance (ANOVA), linear regression, Principle Component Analysis (PCA) and clustering analysis.

Module 11.

Setting Up BLAST Website for the Lab

In this hands-on session, you will learn to set up BLAST website for your research data. Each participant will get full access to a server, where he/she will practice installing SequenceServer and load it with genomic data. We will also discuss - (i) password-protected access to your BLAST data and (ii) steps to create cloud accont to host your data.
